Agbonlahor headed in a knock down from substitute John Carew six minutes from time for his third goal in the last four second city derby matches.
It was the first goal the Blues had conceded at St Andrew's this season and it was enough for Martin O'Neill's men to snatch a dramatic victory from a tense, tight affair, their third win in a row and their fifth in succession against their neighbours.
Villa did not have an effort on target until Steve Sidwell had a header saved on 74 minutes but they could have scored twice more in the closing stages as Agbonlahor and John Carew both broke clear but failed to take advantage.
